NemaGene Clustering

For more information on NemaGene clusters click here.

R. similis, N.brasiliensis, and G. rostochiensis have been recently re-clustered. Older clustering results from these species can be downloaded from the FTP page. The bottom table details the numbers of clusters, contigs, and ESTs used in the clustering of each listed species. It also displays the # of ESTs for each organism present in dbEST as of the listed date to give visitors an idea of how complete a given clustering is compared to currently available data.

Instructions specific to this page:
NemaGene can be searched by cluster name, contig name, EST name, or by a wildcard search for a putative ID assignment (such as collagen, myosin or kinase). Enter your search term in the box labeled Enter search below:. Then select the appropriate settings from the Search Type: and Species Database: dropboxes. Be aware that if you do not set these dropbox menus your selection will most likely not be found. Click on the Search Clusters button to begin your search. Note that unchecking the HTML Output will cause results to be displayed in plain text format. Also note that certain putative ID searches can lead to large numbers of resulting contigs, and may take awhile to display.

Search Examples:
EST sample name:
Enter Washington University name for an EST sequenced from the selected species. The result will display the contig in which the EST is a member. pa29e12.y1
Putative ID: Use this field to search putative IDs assigned to our contigs by BLAST against GenBank's non-redundant protein database. Entries may be words or phrases. UBIQUITIN
NemaGene contig ID: Search by Washington University contig name. AC05240
NemaGene cluster ID: Search by Washington University cluster name: AC01000.cl
